What types of Affymetrix expression arrays are available?

Affymetrix has many different whole genome and focus arrays available. In particular, a number of whole genome expression arrays are available for multiple organisms, including human, mouse, rat, canine, bovine, chicken, and many others. A comprehensive list of array types available can be found at the Affymetrix website.

How can I look at my Affymetrix data?

The Center for Array Technologies (CAT) will provide your affymetrix data to you in an archive file format for transfer into the Affymetrix GCOS (GeneChip Operating System) software package for viewing. The GCOS program comes with a Data Transfer Tool for input and output of data from the system. The latest version of GCOS can be downloaded from the Affymetrix GCOS Download page.

How can I compare multiple samples with a one-color platform?

The GCOS software available from Affymetrix allows pairwise comparisons between two hybridizations with one of the two set as a baseline for the other. Third party software products, however, are required for comparisons across more than two hybridizations.

Is there a way to visualize data from different Affymetrix array types?

Yes. Affymetrix provides a number of data analysis tools through the NetAffx website as well as the Integrated Genome Browser, or IGB, which allows visualization of multiple data types, including expression, tiling, and SNP data, across the human genome.
